The former Supreme Commander of the Fleet of Particular Justice, Commander Thel 'Vadamee, is judged guilty of failing to protect Halo from being destroyed during the events of Halo: Combat Evolved. 'Vadamee is stripped of his rank, but given the opportunity of redeeming himself by becoming an Arbiter. Meanwhile, the Master Chief returns to earth and soon battles a small Covenant fleet led by the Prophet of Regret. At some point he kills Regret on a second Halo (Installation 05) and soon is captured by a Gravemind. The assassination of Regret would soon lead the Covenant to civil war, forcing the Arbiter to side against the Prophets; specifically Truth whom ordered genocide on the Elites. The Flood escapes Halo and infects the Prophet's Holy City of High Charity that orbited the ring. John follows Truth on a Forerunner ship before the City is consumed and heads for Earth, and the Arbiter helps deactivate the Halo ring before it fired. All remaining Halos were then put into standby status after Installation 05's unexpected shut down.
